Berlin and Prague are reasonably close to each other, but a long way from Amsterdam. So why not decide whether you want to visit Amsterdam (a fantastic city) and surroundings, or fly to somewhere further east? Both would be good options.
If you want to cross Germany by train, look for separate tickets to get to Germany (say Amsterdam to Cologne) and then a special to get across to Berlin. The cheapest I have seen for Cologne to Berlin is 19 euros, so if you have a good look you can do it very cheaply.0 -

You can do Amsterdam to Berlin for 39 Euros according to the DB Bahn website. Journey time just over 6 hours.0 -

Have you considered an interrrail pass? Call studenttravel.com or STA and ask them they will be able to sort you out with one which may well work out a lot cheaper for trains

The cheapest is €49, there don't seem to be any €39 fares left on 14/2. You also need to add €3.50 for postage and €2 for seat reservation. See here and look under 'Savings Fares' and click Check Availability. You will need to change the age of traveller as I just put in any age.
Berlin - Prague has tickets from €19. If you are only making these two journeys then an interrail pass will not be worth it.
I would always personally go for a train; they are so much better (quality and value) than over here.0 -

My girlfriend and I did something similar three years ago. We flew into Budapest and then travelled by train to Bratislava, Vienna, Salzburg, Prague and Berlin before flying home. Did this in two weeks without Interrail passes, just bought the tickets at the station as we went. However I had researched it like you seem to be doing at the moment to check the availability of trains and prices. Only problems I remember were; Budapest - whilst the ticket line wasn't long, we waited for ages to get served (lucky we went the day before travelling) and Vienna - the tickets we were issued were for the wrong day but this was easily rectified.
Another site to look at is www.raileurope.co.uk (cashback available from Quidco). This shows Prague - Warsaw £65 and Warsaw - Wroclaw £24. Have a play around and find out how much the fares add up to and compare this with the Interrail pass. http://www.interrail.net/english/fares.php0
