Your post is a complete rant but I'll try and answer some of your points.

As far as I know no Aygo has an alarm unless specified - ours doesn't. Manuals are written to cover every make and model sold throughout Europe - it will say in it that not all features are available on all models and are country dependent.

The brake noise is probably your ABS kicking in - the Aygo system is senstive so don't stamp on the pedal. Learn to predict traffic so you don't need to brake harshly.

Tyres aren't covered by warranty unless you can prove a manufacturing defect. Why they would replace tyres for a clutch change is beyond me. Ask them why it was done.

I have read of clutch problems, but all fixed under warranty as yours was so Toyota don't have to do anymore and if ours failed its all I would expect.

how many miles does the aygo have on it?
the noise and brake fadding could be due to the fact the brake pads are worn out completely and just metal to metal contact. if its at the stage of needing tyres then this is likely to be the case.
why did they just change the tyres at a clutch repair? why did you not ask this question at the time?
they repaired the water leak with no problems and done the clutch fault again with no problem (other than the tyre issue) so why are they so bad?
remember the toyota aygo was a car designed and built as cheaply as possible to keep sale prices down and offer a cheap car,this is exactly what it is. i think youve been expecting a little too much from your aygo.its a budget car with cheap low life expectancy budget parts.
