Train Tickets - Why Is It Cheaper To Do This?

I need to go to Bradford in a few weeks' time. Whatever route I take, I need to change at Leeds. Is there any reason why it's cheaper to buy a ticket for Leeds and for Bradford? As opposed to just a ticket to Bradford?

Somtimes fares are set by different companies, that means that one ticket could be set by First TransPennine Express and the other by Northern Rail.
