Halifax Gold Card, Payment made to wrong A/C by halifax

Hi Ladies and Gents,
My wife has a Halifax CC and in april she made a payment
using HBOS telephone banking to he CC. Now unfortunately
like most people my wife always pays on time or early, and
doesn't use online or telephone banking much. But the
problem is either my wife or the person at the call centre
misquoted or mistyped the A/C number and it appears that
the money went from her current A/C straight back to her
current A/C.
Ok call me stupid but I worked in I.T for some years and I
find it hard to believe that any system would let a user
type the same A/C number for a transfer, alternatively
I think what happened is they tried to pay it to an old
CC, we received a list of registered A/C's and they
still have the old CC as one of her accounts.
Thus user selects old CC and system says sorry but
CC not used or expired return funds to Current A/C.
Basically they told my wife that she didn't pay on time
charged her late payment, reduced her limit and reported the late payment to CRA's. After having spoken to them
they say as you would expect sorry YOU must have made a mistake (which is likely if the system allows same A/C number entry), and surprise surprise one late payment
won't affect your credit rating.
Well I have to admit that until a few months ago I was self employed and at times money was excellent at other times
it was non existent, I therefore have a late payment history.
Put my wife and I together hey presto rejected for a mortgage application, probably due to me, but no
late payments ever on our mortgage which my wife
pays.
Anyway what if anything can my wife do about this
they realised the error and gave her the late payment charge back and upped her credit limit, but refuse to
fix her credit file.
Any help/advice greatly appreciated.
