Working Tax Credits - new claim and old overpayment

Hi - sorry if this question has been covered elsewhere.
My query is regarding my sister who has perviously received correspondence to the effect that she had been overpaid tax credits by about £1000. I drafted a letter for her asking specific questions about the nature of the overpayment, which were never properly answered, and no further correspondence from HMRC has been received about it in the last 18 months.
She has been unemployed for some time but would like to try self employment and claiming WTC would offset the loss of benefits a great deal but I'm concerned that she is relying on that money coming through when in fact they will simply deduct the supposed overpayment.
Am I correct? Will the previous debt offset any payouts from a current application? If I am are there any measures she can take to have the WTC paid while she goes through any available appeals process?
Any advice offered would be appreciated - thanks.
