Advice Please!

Hi - I'm after a bit of advice please folks...
I paid off my credit card bill through their website last friday (with the final payment date being today the 28th). However the balance had not cleared as of today. I've now been informed by the credit card company that although I 'paid' before the due date, because it has not cleared today (despite the money leaving my bank account) I will be charged a late fee!
How should I play it? Should I refuse to pay the fee, or pay it and then try and claim it back?
Many Thanks
