If all your Clearbooks submissions went through successfully then you should be fine — sounds like you've done everything right, especially as an early adopter.
HMRC don't always send a separate "we got your return" confirmation for MTD submissions the way they used to with Self Assessment. What I'd suggest:
Check in Clearbooks first — each submission should have a receipt or reference number from HMRC. If those are showing as successful, the data is with HMRC.
Then log into your Government Gateway and look under the MTD for Income Tax section. Your quarterly updates and final declaration should show up there, though it can take a few days to update.
The tax calculation (equivalent of the old SA302) can take a few weeks to appear in your online account after the final declaration.
If Clearbooks shows everything as submitted but nothing's showing in your HMRC account after a couple of weeks, I'd ring them on 0300 200 3310 just to confirm they've got it all.
One thing to double-check — make sure the final declaration actually went through the MTD route (via Clearbooks) rather than accidentally being submitted as a separate SA return. They're different systems and I've heard of a couple of people getting confused between the two.
