Rats won't be deterred by works such as changing a shed, so I wouldn't worry about upsetting it (there's always more than one btw, they breed and are very territorial in their family groups). Just get on doing what you want to do. I'd worry more about any damage they may be causing to your or neighbouring properties, as they will gnaw through concrete to get to food if need be. If you want to discourage them then you will need to remove ALL -and then some! - of any nesting materials and substrates under the existing sheds. Rats will always try to return to a ratty-smelling place. They also love underneath spaces, and don't like crossing open ground, so if you have to have the shed up against a perimeter, try a solid concrete floor with no underspace. Either way, be prepared for them to re-inhabit the new shed.
