Just an update. I tried out a few suggested options but eventually went off-piste and bought a pack of end caps as below, the sort that push into holes in kitchen cupboards. OH managed to swap the screw/bolts out. They had rusted on the exposed top, so I was really worried that theyd snap, but they came out and new ones went in without any difficulty. So picked out a pair of caps that were the right size and trimmed the push in sections of the caps down to a few mm, and fitted with sealant. The toilet had quite a dipped shaped area around the screw so the caps fit completely flush and barely noticeable which is what I was aiming for. Such a relief to get this minor annoyance out of the way at last.I've also got the rest of the end caps to use, and have found a few homes for them already.
