    I guess I'll be sending it back so the new card can been fitted.
    You can, or you could ask could they send you the card to replace if you feel happy to do it yourself, they may say no, but it would be the quicker and easier option than sending a whole tower. 
    Would the OP replacing the card themselves invalidate any warranty that Scan might offer? 
    I very much doubt it, as the OP mentioned they often ship with the GPU unplugged anyway and it is an entirely user replaceable part. It has been years since I have had to deal with a warranty on a pre-built (I build my own), but unless one somehow caused physical damage then in most systems it would be impossible to tell a GPU had been removed, although I do recognise that in this instance the OP would be telling Scan that is what they are doing.

    They are - but if you don't know what you're doing you can easily damage them.

    If don't correctly it wouldn't invalidate the warranty - companies like Scan are used to dealing with hobbyist PC builders who assemble their own machines - but if you break something whilst doing it then obviously you're on your own.
