I would put those refunds in box 76 of IHT400 with a note in the Additional information space on p.17
When HMRC receive the material, they don't scan it but rather use some semi-automatic data capture process. For that reason I would avoid staples and paperclips. Whoever then deals with the account will have it in digital form.
If your schedules came from the Helpline, the additional schedules can be nested inside IHT400, and any covering material, eg valuations, nested inside its relevant schedule.
However, if you printed everything off yourself, single or double sided, it would seem logical just to pile up the schedules in order, with the Will and LPA at the end, possibly in transparent folders.
