So I checked my credit file yesterday, as I do on a monthly basis and water company has added 5 missed payments with the latest being for this month.
I've some historical debt with them from over 3 years ago but for the last few years Ive been paying my bill on time plus some towards the historical areas
Can they do this? Surely if they want to register a missed payment it should be with the dates where I've missed and not this month

It depends how they're allocating the payments. Perhaps they're allocating the old debt first0

Complain and they might well make your account correct, rather than "correct," and it'll probably end up worse for you.

Until the arrears are repaid, your account still technically has missed payments.
