I've seen cases where the council has transcribed the number wrongly and it hss been allocated to someone else's account

    Not the case here

If you send a copy of a statement showing amount, date and time of transaction, they should be able to track it down with a bit of effort.

Just call them with your bank account details the amount and the date and they will find it and allocate it to your account, it will take a few days , please be polite, you have no idea how many people do this and some of them are rather indignant that we don't know that their 2k is for their Council Tax and we haven't recognised their bank account number

There is no "Bedfordshire Council", there is Bedford Council, Central Bedfordshire Council and Luton Council. Are you sure you set up the payment for the correct council?
If you are querying your Council Tax band would you please state whether you are in England, Scotland or Wales

To be fair to the OP, Bedford Borough Council (assuming they are the ones in question) don't explicitly tell you to use you account number as the payment reference when setting up an online payment, just that you need to have your account number 'to hand'.
How to pay your Council Tax | Bedford Borough Council

    Online banking

You can pay your Council Tax by standing order, which can be set up by your bank or by using online banking.

Please allow at least five working days for the payment to reach your Council Tax account.

You will need the Council's bank details:

    Bank Sort Code 60-02-13

    Bank Account No. 62288849

You will also need your Council Tax account number to hand.

Very vague compared to others I have come across, such as West Berkshire

Pay your Council Tax - West Berkshire Council

You can ask your bank to make regular payments to us, although we would prefer you to use Direct Debit. Our bank details are:

    • Bank: National Westminster
    • Sort Code: 57 10 28
    • Account Number: 00000000
    • Payee: West Berkshire Council

You must also quote your Council Tax account reference from the front of your bill in the 'reference' box of the instruction.
