Capital One - paid on time but they say I missed a payment

My Capital One payment was due on 5 January (as per the bill which says payment is due on 5 January). I paid on 5 January through the app using a debit card. Today I have received an email saying that I missed a payment and have been charged £12. I checked my bank and the money for the payment left my account on 5 January. I called Capital One and they said that although the money has left my account it will still take them two days to process the payment . They said they will reverse the £12 fee but I am worried about my credit rating. I have never had a missed payment mark and feel it is unfair as I did pay on time.
I have set up a direct debit to come out on 1 of the month in the future to avoid this happening again (I was changing accounts so couldn't do this before) but wondered of there was anything I could do to prevent my credit rating being affected now? I just don't think its fair - payment was due on 5th, I paid on 5th and money left my account on 5th.

What do their payment terms state about how long it takes for debit card payments to be credited to the actual credit card account?
Any impact on credit files is unlikely to be significant as a one-off....1 -
When it left your bank account isn't relevant, it's when it's credited to the credit card account that counts. Hence always pay by direct debit or make a manual payment allowing at least 3 working days.2
