Regarding the patio doors - could you come to an agreement where the developer removes the patio door frames (and leaves them behind) - and then part fill-in the opening and install a window in a way that would make it easier to re-install the patio doors later?
So you have the patio doors re-installed after completion, once you have consent from the council.
Maybe you could even negotiate with the developer that they re-install the doors once you have consent.
But I guess you need to consider the possibility that the council won't give consent - so you might be left with an oddly installed window.

It's interesting that they'd fit something against the planning permission for show with a view of undoing it later, but it may be that doors were planned for and allowed on other properties so it's just a temporary example.
You're not going to be able to get any compensation beyond getting your deposit back and them altering the conservatory to satisfy the planning requirements.
Do you feel the house is worth less with the window than the doors?

We all know new builds don't have the best reputation for being well built. I think you have to be careful buying the show home because often they're thrown together in even more of a rush, and things like botched windows and missing insulation don't really matter for the purpose of wowing prospective buyers. But later on when you discover these things they will say "sold as seen". I would want a survey and snagging done but they may well not allow you to do that.0
