Can the DVLA ask for a cheque and then refuse a legally valid one?

Not sure if that's even part of the technology these days given that OCR is much more advanced.

In the case I know of which was some years ago when cheques were a regular means of paying accounts it was a crafty way of delaying payment - he was called in by the bank manager and given a warning0
