VAT Return, over paid, refund next time?

If the VAT return is £1000, but I paid £1200, will they refund it next time for me?
The reason, My accountant came back from holiday late, but VAT return deadline is coming, I want to pay first before deadline with over payment, 
his calculation should be correct amount without error.

Do you mean you want to overpay without submitting a return and then submit the actual return late? Or do you mean that you want to submit an incorrect return and then correct it later? 

I'm not sure either of those things is a good idea/possible.

Thanks, the accountant has done it.
Originally, my concern is bit late to pay, but the online payment should be fine as we paid it 2/3 days before the deadline.
