Massive puddles in conservatory

I hesitated to post because it seems so incredibly stupid, but here goes:
Conservatory is not 100% watertight, but ingress is limited to little drips down a side wall where the attachment between roof and wall is poor. All very predictable and not a problem. Not much water comes in and it can easily be tracked when it does as it leaves slightly dirty marks.
Massive thunderstorm this morning, lots of rain.
Conservatory floor is lino, so waterproof.
This morning = massive CLEAN water puddle on one side of the room, including underneath a kitchen island, pooling where there is a bit of a dip in the floor level. Huh. Dried it up (3 large towels sodden), turned off the water supply to machine machine just in case. Four hours later = much smaller CLEAN water puddle in same location, just sitting there on the lino. Surrounding areas dry. Wall dry, roof dry.
Now, there is a window in that zone that was left on latch for ventilation and forgotten about. It was dry to the touch all around the window including the curtain, but this seems the most obvious point of ingress ,,, because how the hell is clean/rain water puddling if it's not coming in from somewhere? Closed window, but now rain has stopped ...

Coming "up" was my first thought because of the odd location, although it's not touching any sides and, in fact, I pulled a little bit of lino from the wall where the seal wasn't very good (my DIY skills!) and the floor in that particular area was dry. It's a really tidy puddle, so if it came through, it's certainly not going back down the same way! Nothing in impossible with water (which is why I hope it could still be the window's fault).
The conservatory is quite a bit higher than surrounding ground, but I was immediately worried about drains, etc, since the conservatory was built over the manhole and drains at the back. If it's coming from under then it might come back with the window closed so that would be a clue (or maybe not as the rain has stopped and I guess water level are dropping in the drains, etc) ... Would that be clean water, though?
