Have a look at a website called Hidden Greece, its a very small operator, with a very unsophisticated website but it does drill down to what each island represents and how to get there. They recommend no more than 3 islands in 2 weeks but what you do is entirely up to you. They also warn you how likely to meet other tourists you are on each island, if you don't want to find yourself surrounded by Brits, avoid the destinations marked with a high martian level!2

I found the Ferryhopper site really good with its interactive map. Was able to look at all the ferry connections between islands and sailing times to plan a route and book tickets which I was able to collect at a choice of agent offices, picking agents near where we stayed or by the ferry port to make that easy to do. It worked well and was able to pick up ferry tickets in advance by popping in during our stay - sometimes just charged 1e for printing. We 'ferry hopped' from Santorini to Athens. Santorini is clearly a tourist hotspot but ferry link runs to Naxos which has some lovely beaches and an old town 'labyrinth' of shops and bars to explore. Same route could take in nearby Paros and on to Athens. Athens itself is remarkable of course and the metro runs through to the airport for return flights. Not necessarily the very best rates but used the booking.com app to find and book accommodation (either walking distance from the port or with transfer service available) and keep everything in one place. You can freestyle and just turn up and go with the flow of course, but these days (50+) I'm more in to a bit of planning!0
