Xbox 360 E help needed

My old Xbox 360 E bit the dust a little while ago and I've just replaced it with a second-hand unit I've managed to sign in to my Xbox live account and download my profile ok, I also used my existing 250gb storage module.  The problem I'm having is with Rocksmith 2014 Remastered, I no longer get to chose what storage unit I want to use, on setting the game up I didn't get to choose my playing level and I've lost all my progress on the the songs, all my additional purchases are there though.  Any ideas?  By the way, RockSmith 2014 will not play on later versions on Xbox which is why I didn't upgrade.

Have you downloaded all the save data to the new console? As far as I remember the 360 backed up all saves to the cloud, they would need to be synced to the new console, the content would be on the old hard drive so treated slightly differently.
