Building insurance - VAT and improvement

Hello, 

We have had storm damage to the house on our conservatory roof which is polycarbonate and needs to be replaced. It has all been agreed and a figure given to us to get the work done net of VAT and we have to claim the VAT back afterwards with a VAT receipt. This is all fine however we wanted to pay the extra to get a glass roof instead. My concern is that if we pay to get the roof in glass and provide the VAT receipt they won't give it us back because we haven't got it replaced like for like? We would only expect them to pay the VAT that would have been payable on the polycarbonate roof and not the glass roof. 

Has anyone done anything similar before or think this would be an issue?
