Santander would/should raise an amendment to the Biller database which would then filter out to your bank.

I've just had a quick look and I can't see a Santander card on there
I don't know where you are looking, but when I used the Pay A Company function, I was offered numerous options for Santander, I narrowed it down to Mastercard and used that option.
Santander say those details are incorrect. But they are the provider of those details.
I was looking on the full list of the Biller database that is sent to all banks that are part of it from Pay.UK.  If you can see it when you do Pay A Company with Bank A then it must be a local copy held by Bank A.  It would help if we knew who Bank A is.

This is still drawing on. Bank B has stopped responding to my complaint.
I just want to know why the payment was refused, and get recompense for the trauma this has caused me (in the scheme of things, yeah, I know)

Bank B is Santander, by the way. I have never dealt with an institution so lacking in empathy, respect or customer service.
They have up to 8 weeks to respond.
So you just have to wait.

    Payment details should be:
Sort code: 09-00-99. Account number: 01000007. Ref it says your card number.

Some banks' implementations of the prefilled sort codes/account numbers for organisations is pretty awful.

I tried to pay my Amex bill out of my Barclays account and it was a complete palaver.

Firstly, I tried to add Amex as a normal payee by keying in the sort code/ac on my Amex statement and the relevant 15-digit card number as reference to make payment and adding it as a organisation/business payment.

The Barclays internet banking had some form of fuzzy "matching" which forced me choose from a list of sort code/account number combinations for Amex, and when I chose the one matching the details on the Amex statement, Barclays had some funny input mask on the reference (locked by BIN range) which wouldn't accept my Amex card number as the reference.

Went back and chose one of the other options and it took a few tries before I gave up, and set it as "personal" payment, and double checking the account details, which let me enter my card number as the ref with no issues.

Strangely, the name which Amex wanted me to use as the payee caused Barclays internet banking to fail the payee confirmation but upon checking all the details were correct, and my card number I figured it would be fine.

Lo and behold, I get an email from Amex saying the payment was received.

I don't quite understand why Barclays needs several different Amex payees with the same sort code/account number with account mask on the reference to allow only specific BINs. Why not just have one for Amex with a 37************* and be done with it?
