Double/triple glazing flaws - what is acceptable?

A much loved stained glass panel has been restored. It is now enclosed in double glazing and installed in a garden door. After the installer left I got closer to the glass and discovered white smears and spots on two of the leaded glass panes.
The windows company says it must be the fault of the restorer, which I doubt because I know he's precise and fastidious. But I didn't see the window post-restoration before it was incorporated. Even so, should the windows company have spotted any flaws before sealing the window?
Obviously, the restorer and the company will blame each other. Am I being too picky and should I just pay the windows company the £1300 bill? The flaws are not visible from a metre distance, so would this be regarded as acceptable?
