If HMRC choose not to pay £6 a week to employees who save more by not commuting, that is up to them (depending on what is the contract of employment), although my bet is they don't pay people more when they work from HMRC premises because their commuting costs are higher! What they cannot do is prevent employees who are not paid the allowance from claiming the tax relief.0

Claiming from HMRC (as the tax authority, not as your employer) would only save you 67p/month.1 -
