Balance transfer, with existing balance

Hi, I have a 0% BT that is due to end in April, I've been offered another 0% deal on the same card until next October. My question is if I do another BT to this card with available credit will it affect the previous one?

No.  They will each run with their respective terms.

Be aware of which one your payments go towards.

Wouldn't the payments go towards the 0% deal that is ending first?

not necessarily. eg barclaycard pay off in order that the bt was taken out, so if you took out say an 18 month offer, then say the next month a 12 month offer the 18 month offer would be paid before the 12 month offer, up to the point where the 12 month offer expired, then payments would go against the highest interest balance, which then would be the 12 month one.
