Claim VAT from our franchise company

I have run a franchise for the last 4 years. The company told me to register for VAT and I am on the flat rate scheme.
I do not earn enough to pay the VAT but it's in my contract to do so. As I am on the flat rate scheme do the company I franchise from claim the VAT back as they would be the ones who show the larger turnover and would I be entitled to some of that back as all us franchise owners have to pay the VAT?
