Stamp duty - would 2nd home 3% be due after sale and purchase?

I have my house and a buy to let property. If I sell my main residence and move to a rental property for a period (until we find the perfect house for sale), would I then have to pay the 3% additional home stamp duty when I purchase a new main residence? I know you get three years in which to sell the 2nd home to get the additional stamp duty back, I wondered if it worked similarly the other way.
I have already paid an additional £6,500 when i purchased the 2nd property, I don't really want to have to do that again as I will be buying the more expensive house!

    Three years works either way. So, as long as you buy your replacement primary residence within 3yrs of selling the old one, you're good on the +3%.
