So, Brittany ferries have informed my that my package holiday to France (ferry plus accommodation) is going ahead on 3rd July. I’m really confused by this as the FCO guidance is not to travel internationally and looks like that won’t be changing until after the 3rd. To complicate further I’m in Scotland where current guidance is not to travel more than 5 miles from home
for leisure, never mind an overnight stay in a hotel in England which I would need to make my 8am ferry. The ferry company are saying as my ferry is travelling they won’t refund me and I need to claim from my travel insurance. My travel insurance is saying I need to claim from the ferry company.  Who is right? Is there any way to get my money back? Thanks for any help!

Insurance is not all the same. You need to read your policy and see what it covers. If it covers you for cancellation, because of FCO advice against ‘all but essential travel’ that is one possibility. If it doesn’t cover you for that I think you are struggling, as you need to identify a clause in your policy which does cover you.

You seem to have hit the timing particularly badly I’m afraid. I’ve often driven Scotland to France, but luckily hadn’t booked this year.

Scottish guidance changes on 3 July and the 5 mile travel restriction is lifted then but it doesn't help you much for the rest of the   holiday .
The ferry company are not responsible if you cannot travel there. If the ferry  is operating that is all they are required to provide.
If your travel  insurance  policy covers you for FCO advice against travel then that is what you should claim against.
