I only started at the beginning of November. I wasn’t in employment for a few years prior to that so don’t have an earlier P60

so that backs up the idea that HMRC don’t have me on their system as employed there.

And that will be the fault of your employer.
You need to chase them and ask them why your details were not sent to them.
Have you ever paid National Insurance? You can check this on your Tax Account too.

As I said, if they had made such a submission then they would have a reference number for that submission - which could then be used to locate the RTI and verify your wages qualify under the scheme.

However as I also said, when it comes to what your employer should be paying you, it's irrelevant if your employer can recover those monies from someone else (cjrs or sage).  They should be paying you as agreed. Can I ask, are they an actual charity with a charitable purpose? Or just a not-for-profit organisation? Have they been offering to pay you anything at all or did you tell them not to pay you unless they could claim under the scheme?

Depending on the answers to that last question, I would personally (although I realise not everyone is in a position to do so) be reevaluating my future there.

I question whether they put you on the payroll until after 19 March. Did you receive professional looking payslips from November onwards?

It would seem reasonable to ask the employer for the reference numbers for the RTI submissions they've included the wages in.

This should not be a long time consuming exercise for the employer, it should be a simple matter to provide the reference for every salary payment since you joined.
