Package holiday with travel agent - Should I take hotel refund now and await flight refund?

I booked my package holiday with a small travel agency. They have received the refund from the hotel but are still trying to get the cost of the BAA flight refunded. Consequently I have not received my refund yet. If I ask to take the hotel refund now and wait for the flight refund, will this affect my legal rights? (They have offered vouchers for the flight but I want cash not a voucher)
