I booked 2 company trips using a local coach company. One in May and One in June. Although it's looking like the company will not be able to honour the trips, they have said they will be keeping £25 for each trip. Can they do this?

If that's what their terms and conditions say.

Don't know which company you used

That is completely wrong if the booking company & the suppler are the same.

If their terms and conditions say there's a cancellation fee it applies.

It's a fair clause if it specifically covers their time .

Grey area if they cancel though , morally they should waive it but legally

Only if the consumer cancels can there be a cancellation fee

If you don't get the product that you paid for (be it digital or physical)  you are entitled to a Full refund.

It is written into law Consumer Rights Act 2015,  so overrides any T&Cs a company might have.

So any T&Cs that withhold payment or part paying are illegal under the above law  so are null & void.

    EDIT
(if you book via an agent then they can have a deduction as they have performed a service but as OP booked a trip with local coach company for a trip this wouldn't apply unless the coach company stated they were just a booking agent)
