Virgin Flying club points query

Hi all.
Few weeks back i used a chunk of Flying Club Points ( 99K ) to get a few hundred pounds off the cost of a ( Hotel Only ) booking with Virgin Holidays.
This would have left me with about 1K or so points ( have since earned a few more from using my Virgin credit card )
The strange thing is that if i check my VFC account,it shows i still have 101K points , even though i have definitely got the cash discount showing on my holiday booking - it shows i paid 350 deposit, then 500 ish ( from points - although it just shows as cash paid ) then 300 ish still to pay in June.
Anyone had anything similar to this ?
