Thomas Cook to Orlando

I am Just looking for some advice regarding our holiday last September
Over the year leading up to our holiday we would save and then purchase different parts of our holiday to Orlando, starting with flights then villa, parks and car.
Will still used the credit card thankfully to pay.
When Thomas Cook collapsed we only had 2 days before we where due to fly out, i sat up all night and at 5am on the Monday morning i got flights with Virgin costing £3600 for 2 adults and a child, our original flights with TC only cost £1400.
We purchased them as they where the last 3 seats virgin had going out that week, I'm not sure this was the correct thing to do but we couldn't let our little girl miss her Disney holiday.
I contacted our travel insurance company, who said we need to claim from our credit card, so this is what i did, however we could only claim our original Thomas Cook flights back, this doesn't seem fair at all and i wonder if i have been falsely advised?

Only the flights failed. Everything else was there and available for use. The card issuer has no responsibility to refund for those parts, only for the part where the supplier didn't provide what you bought. Does your travel insurance have cover for independent travel eg travel disruption, independent traveller etc? If so you might have cover for consequential loss under that section which you could make a claim against.1

I assume you have not yet tried to make a claim against the Air Travel Trust which is administered by the CAA.? The claim form is at thomascook.caa.co.uk. Having said that you can only get back the cost of what appeared on the ATOL Certificate and if you only booked flights on their own, it maybe you have no ATOL Certificate at all as Thomas Cook decided not to protect their flight only bookings. If you booked through a Thomas Cook shop, you should be able to claim against ABTA for everything else if you can only get the cost of the flights back from your card issuer.1

Do we still went on the holiday but paid a lot more for our flights.
I just wondered if we could claim for the difference in flight cost?
