It IS generally possible to include a reference on a cheque deposit, over the counter or at a deposit machine. Your customers may not know how to, but it's possible!

As suggested, perhaps provide them with several credit slips that you have pre-written the invoice number on, (perhaps highlighted to bring to the attention of bank staff), and ask your customers to let the bank cashiers handle entering the reference?

Which bank is the opening poster with? I've come across banks that simply will not let you include any reference with a deposit, so that might be it.
Indecision is the key to flexibility :)

....if they go to any bank to pay their cheques into our account

If they are going into a branch anyway, then they can pay you by credit transfer (FPS) over the counter. No need for a cheque, no need for them to own a computer or to know how to do the transfer - just take the invoice in to the branch and ask the staff to do the transfer for them.
