Yup, I fitted a 998cc engine to my Imp to replace the 875cc original engine. Back when there were regional offices I did the same thing on my previous Imp by going in at the same time as I converted it to the free tax class and the bloke just did it there and then, and got me a new V5 sent out.
I note they've also taken the "permanently scrapped" box off of the V5 now, so when I have a classic car reach end of life due to terminal rust and strip everything from it to use on the next one, then cut up the shell, which I then take to Sims to weigh in, they've removed the way for me to tell them.
