3 points, £100 fine, summoned to court - please read and respond!

Hi There,
I am new to this, but wanted some feedback/opinions on my situation. I will try to keep it simple.....
So, January 2018 I was caught speeding. I accepted the NIP. sent a cheque for £100 along with my licence. I received my licence back with a stamped receipt which read "paid and endorsed" The 3 points are clearly there on .gov endorsement check. 6 months later I received a single justice procedure for the same offence! After investigating I found that the police force/court/association that I sent the cheque to never actually produced it. So I am now being summoned to court for what looks like an admin error. I have plead not guilty, because I believe that I have already been convicted for this offence. I am happy to pay the fine but I would not be happy to pay any further costs etc. If anyone has any advice for me it would be greatly appreciated. I am due to appear in court in 4 days!
