Painting over carpet staples

Hi,

We've taken up the carpet on our stairs and are planning to prime and then paint them. As we were taking it up we discovered literally hundreds of carpet staples/hooks in the wood. We've tried taking them out but they are very difficult to get out and realistically it would take days.

So we tried banging them in and spreading a little filler on top. All looked fine and gave a smooth surface when sanded, but the hooks started 'bleeding' through, even when we tried priming them and painting.

Any ideas of what we could put on to stop them bleeding through?
