Inherited ISA allowance transfer help

My Dad died last October leaving all his money to my Mum. Probate was granted last week. The plan was (as suggested by her IFA) that Dads ISA allowance was transferred to my Mum. She mentioned to me that she went in to 4 banks on Friday to close Dads accounts and transfer the money to her (into a current account). Does that mean we have lost the ISA inheritance allowance (the APS, the Additional Permitted Subscription? Does the money need to be transferred from Dads ISAs straight into an accepting ISA for Mum?
