You don't generally need to clean the registry. If you specifically want to remove old keys, I'd remove then manually.
Surely it’s a good thing to do if an application that was causing problems does not get fully removed. Leftover stuff can affect the smooth operation of the system cant it?

I have 64 bit system. Nothing found with free Malwarebytes scan and currently doing full scan with Kaspersky Internet Security.
I've used ccleaner for years and always found it a great piece of software. Depressing to read how it's been afflicted/affected.
Update - my Kaspersky scan has identified two infected CCleaner files, has carried out a disinfection process and has quarantined the infected files. I've now deleted them.
Perhaps it's time to say goodbye to ccleaner?0 -

If you want to keep it run the software updater in Kaspersky as it should find the latest update.0 -
Thanks but I am running and have always run the 64 bit version of ccleaner and cannot understand why Malwarebytes picked up Floxit yesterday morning if the 32 bit version was only affected.
Yup - two 64 bit machines infected here but strangely, the 32 bit was free of infection. Same basic suite of software/protection tools on all three.0 -
