I ordered a pair of shoes online for my daughter. She decided she liked them so we threw out the shoe box they arrived in. However, the next day she changed her mind but the company has told me I cannot return the shoes as I no longer have the box they came in. Is this correct or can I challenge them? I received the shoes last Thursday (7/9).

You have a statutory right to cancel the order.
However, the seller can reduce the amount of any refund if the handling of the goods goes 'beyond what is necessary to establish the nature, characteristics and functioning of the goods'.
That is further clarified 'handling is beyond what is necessary to establish the nature, characteristics and functioning of the goods if, in particular, it goes beyond the sort of handling that might reasonably be allowed in a shop'.
Are you allowed to destroy the box in a shop?
Those quotes are from Regulation 34 of The Consumer Contracts (Information, Cancellation and Additional Charges) Regulations 2013.0 -
Would you be happy to receive a pair of new trainers in no box?
The answer is the same as the answer to 'can you get a full refund'.
They're entitled to reduce the refund, and if the supplier can't give them another box they could easily argue that they'd be unsellable in this condition.
Rather than pass blame to the supplier, it sounds like a good time to impart some wisdom into your daughter about being sure before chucking away the box.
