There is this thing called a file hash, a unique serial number applied to a file when first create, this is primarily how AV software finds threats, but what virus/malware creators do is they fake a file hash that belongs to a genuine file, your AV then struggles to tell whether the file is genuine or a threat, it quarantines the file and depending on what the genuine file actually was this can completely screw your system.
While theoretically it's possible to purposely generate MD5 collisions, or 2 files new with the same hash, what you have suggested is completely computationally impossible.
It's not possible that a malware author could purposely create a file with the same hash as a known good file. There is no evidence of this ever happening.
It would be slightly easier for them to create 2 brand new files with the same hash, 1 good file and 1 bad file, and work on getting the good file whitelisted so that their bad file would later pass undetected. They couldn't just create a new piece of malware that has the same hash as a windows system file.0 -

Are you sure on that? You do know the Mint website was hacked some time back and all the downloads were forwarded to non genuine links with doctored downloads?

Whatever about the technical problems with Rapport, when IBM bought Trusteer they updated the End User Licensing Agreement (EULA) and it has very worrying implications.
The EULA basically gives both IBM and your bank full access to your computer and all your files. One quick example: "In addition, You authorize personnel of IBM, as Your Sponsoring Enterprise's data processor, to use the Program remotely to collect any files or other information from your computer that IBM security experts suspect may be related to malware or other malicious activity, or that may be associated with general Program malfunction."
