Just tried to apply online for a Halifax credit card to do a balance transfer. I filled out the form and confirmed then waited 45 minutes for it to do the credit clearing.it said it would take a few seconds. I got fed up of waiting, it just kept on telling me to wait. Eventually after the third time of asking me if I wanted to carry on or reset I reset it. I checked my emails and found one from Halifax saying 2 of 2 emails, I only got 1 this had the terms and conditions. Should I reapply or wait a week to see if anything comes through the post.

Don't know. A phone call might help establish what it looks like at their end, and get them to resend something if missing.

I tried ringing but the auto voice on the other end said I should wait 14 days for my card to arrive before they could answer my query.

Doesn't that suggest you will receive a card then?

Ring 0800 028 3258, (Credit card applications)

They will tell you if the application is being manually checked, or if its been stuck in the system, or if they is not an application in process (in which case you will need to apply again)
