Problems with duplicate file folders on Vista?

I am running Vista.
Some how or another I seem to have acquired some duplicate file folders e.g. 2 document folders & 2 My paperport documents.
This has been confusing me because depending which app I'm using it seems to save to one or other of the folders and obviously I'd like everything in the same place.
I've tried to simply delete one of the folder but this doesn't work and when I reopen Explorer they re-appear! I've tried all sorts of different approaches - renaming one of the folder etc but I can't seem to get this right.
In addition, I the link between the 'Documents' on the right side of the start menue doesn't seem to tie up with the right folder and I can't change it.
Get all sorts of error messages when doing this about parent folders and descendant folders etc. All very confusing.
Can someone help please?

I think this is a different problem but having read a couple of your links (and with a fresh mind - it's not always beneficial to try problems solving at 11.00 at night) I think I've resolved the problem.
