Delays with Help to Buy ISA after Santander mistake

Hi there
Has anyone else had a problem when the provider of a Help to Buy ISA has closed the account down incorrectly?
Santander in branch somehow managed to close the account but only after withdrawing the £1600 deposit and thus leaving a closing balance of £5 which is the only sum printed on the certificate required to claim the bonus from the Government.
After much telephoning they accept the mistake but their only solution is to send a covering letter and a spread sheet to send to the conveyancer to claim on our behalf. The closing statement clearly states that it is the only document that can be used to make the bonus claim. Santander however are convinced there letter will be accepted.
This has happened to both me and my partners accounts. So we are left waiting for their letter and waiting to see if the government will accept the covering letter when the paper work clearly states not. In the meantime we are waiting to exchange and complete and have no idea when this will be resolved. They have said if anything goes wrong they will give me the £400 bonus but it could hold up a relatively simple sale by weeks.
Anyone had similar problems and if so how were they resolved - getting a bit desperate now.
