I have also been having the same problem.
I initially spoke to HMRC's online helpdesk who logged it as a problem several months ago. They still haven't got back to me with a solution despite me calling to check several times.
In the end I asked to speak to a manager who checked the situation and was very helpful. In summary, the advice I was given matches what other posters above have said - I was advised to answer 'No' to the question about transferring the marriage allowance (because I had already separately requested to do this). The manager then said that I should submit my self assessment return and if there was a problem with this answer then I would be able to adjust my return later.
Whilst this wasn't an ideal answer (because I wanted a clear response about what to do and don't want to be dealing with HMRC letters / paperwork etc down the line) I have decided to follow this approach.
However, I have kept records of who I have spoken to and when. I have also left the call reference log open with HMRC i.e. not allowed them to mark the problem as solved. I suspect that no-one will contact me before the self assessment deadline though.
I think that HMRC needs to make their explanation clearer within the self assessment form to enable us to complete it.0 -

That bit of the return could definitely be clearer!!!
Something along the lines of "Have you requested a transfer .... please give details below"
And then a "Do you want to transfer from this point forward?"
And maybe a "Do you want to cancel this transfer?"
Just wondering WHY my details don't match what's on the system though, although I suspect they're just not checking and turning it down because he's already done it.

When I did my personal return (other half does not do one) it looked like I owed tax until right at the end of the form filling when the transferred allowable amount was taken into account. Software return by the way using Taxcalc.
I assume there will be something similar with other software or online hmrc filing.......Maybe later on in the paper return pages but presume the question relates to software return as it is too late for paper!
Your wife need do nothing as, already mentioned in earlier posts, the transfer stands till it is cancelled.0 -

I have tried to complete the SA marriage allowance part of my form 3 times and was locked out of that part. The marriage allowance transfer is shown on my online tax account being transferred to my spouse.
How can HMRC expect someone to select NO to the marriage allowance part on the form and to skip or delete it as that would be an incorrect answer.
It appears that once the Marriage allowance transfer is set up, it does not need to be completed again on the SA form but why not have a question such as : Is the marriage allowance active ?
I would appreciate feed back of what the outcome was, if this part of the form was completed as NO
