It sounds to me like they forgot to charge you for it.
Your completion statement was a week before completion, the property should usually be registered within 30 days of completion. Ask them what changed in that period and why you weren't notified until now.

The OP states "the land registry fee increased from your original completion statement." As such I suspect they quoted the lower electronic lodgement fee and for whatever reason lodged it by post, hence the higher fee.
Semantics I know but it's not that the fee went from £135 to £270 due to a fee increase but the original figure they quoted was wrong due to how it was lodged.
Registration fees can be checked here and as others have posted the £135 and £270 fees relate to Scale 1 transactions
