I built something similar using the Thin mini ITX format which is a lower profile than the mini ITX - these motherboards have mini PCie and mSata onboard. They also run off a single supply voltage - I use an external 19V laptop supply.0 -
You want a PCI-E card with a low profile bracket, then remove the bracket

It's hard to see, but it looks like the holes will line up if you remove the bracket.
