Well presumably she doesn't have a UK passport as Ne'e wouldn't be used on one unless she had actually incorporated it into her legal name.
Apparently her new passport now states Jane, Middle Name, Smith Ne'e Doe, and the airline were happy that it was close enough

Yes the passport shows her surname as Smith nee Jones so a marriage certificate wouldn't add new info. The thing is, you couldn't have booked the ticket with the surname "Smith nee Jones" anyway, so you couldn't make the booking match the passport.
I don't believe the check-in staff "didn't notice", more likely they accepted that both the first and last name on the booking were shown on the passport, simples :-)0
