Piggybanking and changing direct debits

I am just setting up a piggybanking system after reading Martin's advice on here.
I bank with Santander so have created online accounts, there's my current account which my wage goes into, a bills account to have my direct debits taken out of and a couple of other savings accounts.
The thing is I am having to transfer my direct debits to the bills account as my wage comes out of my main account and I don't want that to change. So far I have managed to change direct debit details with most companies but my worry is will they take effect straight away or will I need to still have some money in my current account to cover certain bills, I get paid this Friday.
