Can flue be cut to flat roof level and covered over?

I have an old Godin wood burner which has a flue going through the wall into a garage and then up through the flat roof for a further 3 or 4 feet I guess. The stainless steel of it has deteriorated and you can see holes all the way through it. The burner hasn't been used for 20+ years and remains for decorative reasons.
We are about to have the flat roof redone with epdm and rather than go around the old flue I wondered if it could be cut off and then have the epdm cover the roof without a break. What kind of making good would be needed at roof level? Any other advice or ideas?
In case you are wondering I looked into a flue replacement and it would likely be £3000+ so that's out.
